My wife and have recently purchased the series and the movie and I had a theory concerning the Operative, Shepard Book, and the bounty hunter from "Objects in Space" (can't remember his name). I wanted to see if any else had any ideas or if I am just way off:
I was thinking that they all seem to have a connection, or at least, a similar thread running through their characters. I don't think they know or knew eachother, but it is obvious that the bounty hunter at least knows something about Book.
Now, one possible answer is that Book somehow aided the hunter in locating Serenity and is his accomplice in the attempt to capture Simon and River. This seems possible when you take into account his thought that River reads: "I don't give half a hump if you are guilty or not. What does that make you to me?" and the hunter's comment over his unconsciencous body: "That's not a Shepard". But, this theory seems unlikely considering that Book seemed to not be expecting anyone when he was knocked out by the hunter.
So, here's what I'm thinking: perhaps the hunter and Book were at one time both Operatives of the Parliament. Book became disgusted with the Alliance's methods, etc. and left to take on a life of serenity (no pun intended). That would explain his knowledge of Alliance protocol and the medical treatment he recieved in "Safe".
The bounty hunter was kicked out for his cruelty and penchant for brutality (although this too, seems unlikely, considering the methods the Operative in the film uses, apparantly with Parliament approval).
If this is true, then perhaps Book's thought in "Objects" can be understood to be that of an Operative - their job is to do what the Alliance tells them to, it doesn't matter if it is right or wrong. Sort of like Tommy Lee Jones' marshall in The Fugitive: "I don't care".
So what do you think? Long post, I know. Bear in mind that I have not read the comic which covers the time between the series and film. If the answer to this question is in there, I'm sorry.
