Payback: the Straight Up Director's Cut also has a very informative commentary by Brian Helgeland. You find out in detail, the difference between the movie that Helgeland wanted to make and what the studio. It really shows how a studio can completely change a movie and it's intentions just from editing and adding footage.

Going to have to second Shaun of the Dead and Spaced, though I haven't listened to any of the guest commentaries on Spaced yet, and mention Hot Fuzz because no one else has yet.
Any Doctor Who disc with Peter Davison and Janet Fielding, because they absolutely rip on the story and are generally quite funny. Oh, and the Five Doctors special edition has an Easter egg commentary with David Tennant, Phil Collinson and Julie Gardner.
All of Futurama.
Ones to avoid:
Any Criterion release that has critics or historians on the commentary. Pretty boring if you're just watching to be entertained.
I forget who I'm disagreeing with here, but I think the Knight's Tale commentary is fairly dull.

Sideways. Hilarious. Paul Giamatti and Thomas Haden Church parody pretentious wannabe-intellectuals (3/4) and machos (1/4), constantly outdoing each other. It is so good, it could be a Mutant Viewing.
Sky Captain and the World of Tomorrow. One commentary, with writer/director Kerry Conran, is rather unremarkable. But in the other one, producer Jon Avnet talks at length about Kerry -- he is a nerd, afraid to talk to his actors, etc. Quite funny, and an interesting example of an indie making of.

21 Jump Street has certain episodes where Peter De Luise does commentaries. A lot of it is "See that guy...he worked on Star Gate SG1" or "That guy in the vest is my brother David who's now in..." but some comments are really funny. For example he talks about the size of his bottom, which was rather large, and comments that if you were to look in it you would find the remains of a small child that he sat on.
I also enjoyed the LotR actors commentaries, the Hobbit actors were really endearing, esp. Dominic Monahan. Orlando Bloom could have used a kick in the teeth though.

Everyone said this already, but Kevin Smith and Apatow movies always have good commentaries. I also remember the commentary for Napoleon Dynamite being laugh-out-loud funny.
