Having recently downloaded both from iTunes, I've decided it's high time to settle this once and for all. By which I mean, this poll will settle nothing, so. . .I just like polls, okay?
This is an incredibly tough one, for me at least.
Old fogey that I am, I regard FF6 as being the better game, and "Dancing Mad" as probably being the better song across all genres (or, arguably, the better four songs), but for strictly end-of-the-world purposes, it gets edged out slightly in this competition, due in large part to the technical limitations of the SNES. Little to no speech capability means no choir saying scary things in Latin, and that is absolutely critical.

I... I guess it would help if I knew the names of the songs, wouldn't it? I mean, I know most of the music from FF6 off by heart, but I don't necessarily know the titles.

Both songs are the final battle accompaniments to their respective games.

It's really not a fair comparison, as the PS1 could produce music the SNES just wasn't capable of. However, if you were to hypothetically confine both songs to the same hardware specs, I'd have to go with FFVI. Good stuff.
